94 misfires after complete tune up

Hi there,
I am seeking advice on what to do next to possibly correct a misfire occuring after I did a tune up on my 94 Mark VIII.
History: my Aunt gifted me this car due to her age and health issues. It is a beauty, 1 owner, 69900 miles and "Grandma driven." Very well taken care of until health problems, then it sat for a year.
We got it started and trailered it to my place and have done the following:
Converted air ride to spring/ strut front and back, replaced oil filter adapter gasket (was leaking) changed thermostat/ filled and bled cooling system, replaced bad vacuum lines, replaced valve cover plug boots grommets any and all gaskets there (fun time) cleaned throttle body and MAF, changed spark plugs, wires and coil packs.
Now the vehicle runs rough at idle and during driving. I just purchased a new fuel filter today but haven't installed yet.
What other things might someone check for this misfire condition?
Any help would be appreciated.
