Rough Idle on Wife's PT Cruiser

Looking for a little help here.
The water pump went out on Tammy's 04 PT Cruiser. It was covered under our additional warranty so no big deal. While they were in there they suggested replacing the timing belt which seemed like a good idea since they had to take it off any how. Got the car back and now it idles rough. Not unbearable mind you, but not right either. The mechanic said drive it for a couple of days and see if things settle down. He said they had a heck of a time lining up the water pump to get it in. He noticed the rough idle as well.
Did they do something wrong putting in the timing belt or seating that water pump? It idled fine until they fixed the water pump.

Drive it for a few more days....the computer prob has to "re-learn" all the parameters after they disconnected the battery to do the work.
 
Any update on this or did they mis-line the timing belt by a tooth? If they did, the CE light would most likely sound off but sometimes they don't.
 
The idle is still rough, though not as rough as it was when we first got it. I don't have a CE light.
Just had to put a new battery in it last week as well.
 
Honestly, if your car comes back running worse then when you left it, I'd take it back to the mechanic, expecially since its been 2 weeks or so. Also, the fact that he acknowledged that it was running rough is a good sign that he will fix it.
