99' Continental - Passenger floorboards wet!

As I was giving my baby her Spring cleaning yesterday, I noticed most of the front passenger floorboard from rear to front and the very rear of the back passenger floorboard were wet. There was no oder to the liquid I vacummed up. The only thing I can find different from the driver & passenger sides is the front, black, rubber plug (2 oblong holes at the bottom of each door) on both passenger doors is missing. It appears the holes are too low for water to be transferred into the passenger compartment. I noticed today, after a light rain overnight, that some water ran from the area of the bottom of the front doors when I opened them (more on the passenger than driver side). The door seals appear to be in great condition. I cannot find any wet or damp areas on the doors above the floorboard which leads me to believe the water is entering through the fresh air intake in front of the passenger window or from the air conditioning drain.

Any assistance or suggestions would be GREATLY appreciated. Thanks!

If like the later model Mark VIIIs, the exterior cowl is leaking letting water into the passenger cabin. You could likely replicate the problem with a water hose raining water on the passenger side windshield and cowl area.

You should be able to search the forums for the fix - I believe some have successfully sealed the assembly and stopped the leakage.
 
I took the air hose to the front drains in the sun roof. I couldn't get to the back drains, but water ran out behind all 4 tires when I poured water in the pan and it did not stand. I also blew out the area around the cowling after I removed it and made sure it was put back correctly. I pulled out the front passenger seat and pulled the carpet back. About 1/2" of water on the front floorboard. The pad was soaked on the rear passenger floorboard, but no standing water. I soaked the windshield, sun roof, and both passenger doors for several minutes with the hose but did not find any water running back into the interior. Any suggestions?
 
Remove the front cowl and you WILL find the problem Ford has had this prob for years. What I found was the plastic under the cowl.... the screws were rusted and that piece of plastic was rather loose. I removed the rusted screws and installed stainless steel screws...nary a leak since...been at least 3 years.
 
I removed the top part of the cowling and checked the screws. Not a speck of rust on any of them. The lower cowling was on firm as well. Hopefully, I cleared an obstruction while blowing out the cowling and sun roof drains and that is why I could not replicate the leak.
 
Also check the rubber splash moulding running down from cowl to bottom of the door frame..... it's not ON the door, but on the body just inside the door, towards the front. Mine was folded over allowing water to leak towards the inside.....I just unfolded it and and it stayed.....
