Emm you're asking a very loaded question. A cobra engine will fit, and I am not talking about the supercharged version. Also there are very many differences. Like 96+ uses OBD II, where as 93-95 uses OBD1 or EEC V vs EEC IV. The headers are going to be different and you might need to get custom ones. The intake is not going to clear the hood. The fuel system is going to be different since most newer engines use returnless, whereas a Mark has a return. There is someone who is trying to stuff an Aviator engine into his 96 mark VIII but he is running into all kinds of problems, like different sensors etc. If you're serious about it do a search... you might find some useful info.
