No first or fourth gear! HELP!

Hey guys, I was wondering if anyone could help me with this. I replaced the original tranny in my '93 with one out of a '98, with 35,000 miles. I changed the pinout configuration on the main harness to work properly with the '98 and newer tranny. I used mercon V and the '98 torque converter. After a couple months, the tranny started to not downshift properly. I added some fluid, as it had been leaking from the bottom of the dipstick tube. Then, the tranny lost first gear. After getting on the highway, I noticed that fouth gear was gone too! Now 1st and 4th only works for a little while when the car is stone cold. Any advice or information is greatly appreciated. Sounds like a OWC(One-Way Clutch) problem, but I thought the '98 models were upgraded to the mechanical diode? Can you start out with the shifter in 2nd? I guess it could also be a main control problem(valve body) or solenoids. IMO drop the pan, recheck the valve body bolt torque values and examine the solenoid harness. I would also check the MLPS and harness.
