For the most part, when I get out of the car and shut the door, I will hear a click noise and the rear suspension will lower...
Sometimes I will not hear the click and the suspension will not lower. Is this bad for the car?
Is there a sensor or somthing not working?

Towncars are designed with an automatic leveling air ride suspension. This is designed to keep the car at a comfortable level at all times. You will notice the compressor cycling more often if you have luggage or a trailer hooked up to the vehicle. If the vehicle has compensated during driving to raise the vehicle, and you stop on level ground, the sylenoid will release the excess air to level the vehicle. If it is already level, there will be no need to release any air.
Also, another feature of this system, is to raise the vehicle slightly higher when in motion. You will notice the vehicle raise after starting the engine and getting out and watching the rear of the vehicle.

Both my 96 and 97 towncars do this, and I paid the dealership a $60 fee to diagnose it...oops

What you are experiencing is normal for the air ride suspension.
