Where to run wires for amp to hide them?

Ok... I have had a long day so I confuse easily! :D

So you bought an AMP by-pass, right? If not, your head unit will likely blow th factory amp if it has pre-out.

If you pull both plugs off the harness, the one with more wires goes to the speakers. although I think its just one more wire? I did my opposite to find out I wired from an Alpine amp back to head unit instead of to the speakers....
 
Alright well I talked to Jamie and he said I wouldn't need a bypass, and that I should go to walmart and get an amp install wiring harness, wire it up, and I should be good to go. He said the antenna is also used as a second turn on for the amp. He had the same setup I am running in his 97 where he still used the stock amp to drive the speakers and used the signal out RCAs to go to an amp for a sub.

So I went to Wally world and picked up a Scosche wiring kit. I plugged in all the wires correctly including those for the Remote Amp turn on (which turns on my Sub amp fine) and plugged in the antenna wire. However on the ford harness there is no antenna wire! It is an unused slot. So It seems like it should work unless I do, in fact, need an amp bypass kit, which I shouldn't if Jamie didn't. Otherwise where can I get an amp bypass kit for cheap online or locally. Will most audio installation places have them?
 
Not yet. I resolved my issue though. I removed my factory amp and will likely throw it on eBay along with my factory headunit. Got this whole thing installed for $160, by far the best $160 system ever :p
