You listed that you have a chip, you should check that the connections are clean (take it out and run the car without it). If not use a little bit of rubbing alcohol to clean them. Then check to make sure that the MAF is clean. Also i'd make sure than the plugs are gapped right.

The guys at Autozone said that the there would be no codes if the ce light wasn't on, so no, I haven't had the codes pulled. I did clean the MAF and the chip though. The plugs are brand new and gapped. I am getting the mark scoped soon, but am still looking for suggestions. The thing that really confuses me is that it runs perfectly after about five minutes.

Autozone told me the same thing once. I was havign the problem of the CE light coming on for a few minutes here and there on the highway. They WOULD NOT check unless the light was on, the guy refused. I told him I was 95% sure that it would retain the error code, am I right on this?

Yes, there are OBD-I DTCs that are retained whether or not the MIL(Malfunction Indicator Lamp)(aka CE light) is illuminated. Not all DTCs will give an MIL however. There are also stored values retained from when the vehicle was operating.
