Question on CD Installation

I own a 94 Mark with the factory JBL system in it, (which by the way is pretty sweet already) but it is lacking a CD player. If I were to add a new custom head unit would it still use the JBL amp or the new amp in the head unit. If it did would it even make a difference in the sound quality. I know this probably sounds kinda dumb.

That does not sounds dumb at all.

You can do either. You need a wiring kit for the premium sound system to keep the JBL amp. Works pretty good for me, has a couple downfalls, e.g. that there is a possibility of clipping if you put the volume of the head unit too high, as the JBL amp uses the high power outputs of the head as its inputs.

If you want to use an aftermarket amp, or the amp in the head unit, the best way to do that IMHO is to just redo your whole wiring and probably even change speakers, as the factory amp has built in crossovers to address tweeters and woofers.
