I have a stock 2004 Aviator AWD with 4.6 32v and120,000 miles on it and would like to put a Eaton Supercharger on it found one from an 04 cobra for $700.would that just bolt right on or will I need additional parts like intercooler and lower manifold also would it just be cheaper to by a used engine complete .

Having seen 03-04 Cobra swaps in several different vehicles, I can only say it may be a bolt-on, but that's only the beginning.

If it were me, I would go for the entire engine swap and even then it is going to be a major undertaking. Of course the biggest component is a used engine from a reputable source, but all the supporting modifications and physical alterations to make it all work is still substantial both in sheer complexity and cost.

But as they say, given enough time and money, anything is possible. ;)
