is the little grey box in the tray of my trunk the alarm module 93 mark

No, the alarm module is behid the glove box. The rear tray has JBL amp, cell phone transciever(opt.), rear suspension relays and compass module if I remember correctly.

WOuld any of the above suspension componants, if loose, cause a check air ride message and a failure to lift the suspension?

No, the relays and rear suspension box in the rear tray is only for the Gen1 computer controlled rear shocks, NOT the air suspension.

if i remove the tray and some how strap the lil boxes to the top of the trunk will they cause any problems
