it all depends on how much $ you have. if you have a low budget get a chip first and you'll be happy. spend like 6-700 and get 4.10's, then get a chip burnt or dynotune, that will be the biggest difference as far as mods go next to headers. next thing would be a full exhaust with headers and last I'd do the intake. or hell just spend 500 bucks and spray it and have it a hell of alot faster for cheap, but thats kinda stupid, its not all the time so you can't have fun with it on a regular.
other mods you might want to consider, tranny cooler, and a shift kit to help the trans live longer and get more performance.

your biggest bang for the buck, performance wise, is a set of 4.10 gears and a 3200-3500 stall torque converter. after that, go with headers and full exhaust. The cobra intake is an improvement, but it is a much tougher conversion on a first gen (93-96) then it is on a second gen (97-98). The first gen intake is also better than the second gen, so it's not as big an improvement on the older cars. There is a hood clearance issue on first gens with the cobra intake also.
for headers, stock cobra ones won't fit. they can be modified to go around the steering shaft on the drivers side, and i believe the flange has to be turned in order to not hit the transmission too. or you can buy mid length headers from kooks (exclusive to www.supercoupeperformance.com). i believe dan (www.speedfreak.cc) makes long tubes for these cars, also.
