engine swap problem

OK so I changed the engine in my mark it runs great when we changed the engine we left the transmission in the car so I take it for a drive and my shifts are very delayed and if you hit the gas really hard it does a neutral condition. I noticed that my shifter is kinda sticky now it wasn't before and the gear selector isn't lining up right its close but not. Perfect so will a linkage issue cause my problem or possibly the mlps switch I know when I was working under the car I had wrenches by the mlps and it did get bumped around a bit I can't see my transmission being bad because it worked just fine before I removed the engine any ideas or suggestions thanks
 
I would check the alignment or replace the MLPS. I also had strange shift issues when my TPS went bad, you might want to check that as well.
 
I put a brand new tps on it when I replaced the engine so I'm pretty sure its not that I'm gonna have to think its the mlps its acting like it doesn't know which h gear to go into if you barely touch the fast its back In first gear but then also when going g 40 it can't figure out if it wants third or fourth gear and keeps jumping between the two
 
I would readjust it and check to make sure the electrical plug (s) are on tightly. Don't forget the main tranny plug on the passenger side too.
 
OK so here is what I did I replaced the mlps and it was shifting normal but once in second gear the transfer was slipping so I bit the bullet and bought a transmision and a 2500 stall converter from Tsi transmission put it in the car runs like a rape date can barely keep traction with the tires any more thanks for all thehelp I also installed the 410 locker and my chip from blue oval along with the headers and 3 inch all the way back. I'm loving it
